Your windows are going to scratch eventually regardless. They're replaceable. When they wear out, buy new ones. Ditto for the top itself.
FWIW, I run my Jeep through a hand-wash car wash (where college kids do the washing and drying) on a weekly basis, year-round, with a soft top. The top is original to the Jeep, which is a 2002. Apart from the velcro not sticking to itself as well as when it was new, the top still works fine.

Your manual says not to do it. It'll scratch your windows and the detergents are not good for either the fabric top or the windows.
That said, plenty do it on occasion. Just be aware you're shortening your top' life expectancy.

|Dgdds91||I have been through a touch less car wash and have had zero problems! They do use microfiber towels to dry off any moisture on the windows, and I have yet to get any scratches. Most good car washes know to be careful with the windows, but I would make it a point to tell them not to rub real hard on the windows and to only use clean micro fiber towels on them|
