Personally, I'd just stop driving in that deep of water and find other offroad things to do with my Jeep.

|George1984||Thank you Jerry... I see your very knowledgeable with Jeeps! I did exactly that a few times already.. Now to the next question.. How do I stop that from happening in the future without having to avoid the water???|

Your transmission has a vent hole on top, it sounds like you drove it in water that was deep enough that the transmission ingested water. Drain and refill it immediately with fresh GL-4 75W-90 gear lube like Redline MT-90 or Royal Purple Synchromax. Or, easier, synthetic 10W-30 motor oil which the manufacturer approved for your AX-5 transmission.
No worries, 75W-90 gear lub and 10W-30 motor oil may sound like way different viscosities but they are not. Gear lubes and motor oils are measured on two different viscosity scales.

Goodmorning! My name is George. I purchased my first Jeep ever. I got a 1990 YJ Wrangler! I got it 3 days ago and had no issues at all..... I took her lightly offroading in deep creek (nothing major) and now all of the sudden my 2nd gear grinds and the other gears are a lil stiff.. Sometimes when im coming to a stop i hear a few loud clunks......... Im lost so can somoebody please give me some me ideas of why it does that... Oh its the 5 speed 4wd 2.5 4cyl model
