Ol' Red Clean out the cowl vent drain tube in the engine bay at the top middle of the firewall. Its probably six inches long and an inch wide, and looks exactly like what it sounds like. It gets clogged up with dirt and water can't drain through it, forcing the water down the drain into the tub of the jeep. That is most likely your problem.

Water Leak

I hope someone can help me. My brother bought a 94 wrangler and we took the hood vent off to replace it with a new one. The old one had a piece of plastic cut and sealed so no air/water? could get in there. When we put a new one in place i noticed there was nothing down inside that cavity. Is there something that sould be down in their like a filter or something? After we put the vent cover back on it seems like now when it rains water comes into the jeep and spits water out the floor heater vent. Is this issue related to removing that homemade plastic seal. I would like to fix this issue but am not sure where to start. I know water isnt leaking from the windshield as the upper dash is never wet.

Will this help at all?
