I've had both the 5-speed and automatic and the automatic is outstanding offroad. The tougher the trail, the more an automatic becomes a valuable asset. Converting my previous Jeep from its OE 5-speed to a 3-speed automatic gave it a dramatic improvement in its offroad abilities, due mostly to the magic of its torque converter that can provide up to 2-3X greater low-end torque than the manual transmission can provide when everything else is the same.
The 3-speed automatic used from '97 to '02 is pretty much bulletproof and is well proven. Several here recommend an transmission cooler with it like it is required for an automatic. Yes a cooler is required but all Jeeps come with an automatic transmission cooler, it is part of the radiator. What they really mean is an auxilliary transmission cooler which while nice to have, is not absolutely necessary just because you have an automatic. I finally added one to my Jeep with the 32RH automatic transmission (I converted from the 5-speed to the automatic) simply because I was towing a pop-up tent trailer up and over the mountains in hot conditions.
Keeping an automatic from overheating is important but you don't absolutely need that second aux cooler for most driving and wheeling conditions. If you plan to tow a trailer or wheel in extreme conditions it'd be a good idea but for most needs, the factory automatic transmission cooler is more than adequate.
The 4-speed automatic used starting in 2003 is ok but many, me included since I now have one, complain about its overdrive gear ratio since it drops the rpms so low. Geared properly, the 4-speed automatic is fine too though it doesn't share the "bulletproof" reputation the older 3-speed automatic does.

Get what you prefer and enjoy it. One may be better than the other is some conditions and vise versa but in the end you'll be driving it. I specifically held out for a manual because they're fun. Sure in bumper to bumper they can be annoying at times but now i don't even think about it. Plus, no one else only family except for my dad can drive it so I don't have my mom or my sister take it out for spins without me knowing lol. Plus nothing beats the sound or pull of the I-6 in second gear when you get on it from 2100-3500rpm.

I've had an auto and now drive a 6-sp. I understand and (grudgingly) agree an auto is better for wheeling. For me, I could not take the auto and it searching for the right gear on the road. I wanted the manual.
My jeep is a DD; I do spend some time at highway speeds.

It really depends on what type of wheeling and driving you do OP. If you are into the rocks, auto. If you like the mud, get a stick. If you do a lot of city driving, auto might be easier on your foot.

I have a 2004 with the 42RLE automatic transmission. Its a weak transmission. If you maintain it, it should last you. Its a 4 speed with OD.
I like it for driving around town. I don't care to shift while driving in dense traffic that is stop and go.
Playing in the snow drifts and snow piles didn't slow me down a bit.

|Wyominer||I have 5 spds in my Jeep and my PU, just because that's what they had when I purchased them. I don't know why, but I have always liked a manual, just my thing! I have also found that my wife won't "borrow" my vehicle's nearly as often if they have a manual!|

|nickeagle||Auto if you plan to wheel it in my opion. I love my 32RH. Put a cooler on it and you are good to go. Some of us go a little crazy with cooling ours but depends on your wheeling style and difficulty. This is a very personal decision. Its like comparing apples to oranges. I have had both and for my wheeling i enjoy the auto. But with a hand throttle a stick is very wheelable.|

auto or 5sp
Im looking to buy a tj whats better Auto or 5SP tranny will the auto tranny hold up or is there any issuse with the autos thanks
