The muffler could also be plugged. Did you do the vacuum test as mentioned above to check for back pressure? How do you know the fuel pump is stopping operation? Is it shutting off? What kind of engine do you have?

We took the tank down and cleaned it while we were replacing the fuel pump. We have also by passed the Cadalitic converter. That didnt help either. Any other Ideas?
It seam that the fuel pump is stopping operation or it is not being told to keep pumping. It just stops putting fluid to the injector and the Throttleboddy

If you replaced the fuel pump and filter, we can "rules those out" for the moment. I would check exhaust back pressure. Maybe your catalytic convertor is broke, clogged, blocked, etc. The way you check it is with a vacuum gauge. The directions follow:
Using a vacuum gauge to check back pressure...
Connect the vacuum gauge to a good port on the intake manifold. If you think you may have a "back pressure" issue, get the vehicle at normal operating temperature and slowly bring engine to 2,000 rpms. Close throttle quickly. If no back pressure is present, the pointer will jump past your normal reading and smoothly return to normal, just as fast. If it is slow or uneven return, there is an issue of back pressure. You can also test it another way… hold the engine at 2,000 rpms and watch needle. If it begins to decrease gradually instead of holding steady, there is an exhaust restriction somewhere.

Help with 88 Wrangler not staying running
I have an 88 Wrangler YJ. It will not stay running after it has been running about 15-20 minutes it starts to starve for gas. I will idle fine for as long as you leave it alone. I have replaced the following. (plugs, wires, distibutor cap, rotor cap, even the fuel filter and then the pump) it runs alot better but still seams to lack power and does not seem to have enough gas going to the throttle body. Does anyone have any ideas on what I am missing?
