|tenorman||I'm a new Jeeper but one of my reasons for getting the Wrangler was to scratch some of the itch my motorcycle used to...open up the top and feel the wind, to feel more "connected" to the riding/driving experience. I chose the manual for that reason.|

|Yermn||The manual in the rubicon I test drove was excellent. It certainly is a personal choice but in Canada it is a $1400 option. Besides driving a manual becomes second nature and 90 per cent of population can't drive them including my lovely wife.|

Aside from the driving experience argument for people who want to feel more connected to their vehicles and have more precision offroad with a lower 1st gear and the benefit of engine braking with a 6 speed:
For the 07-11 automatics (42RLE), they bring the big suck because there is too much lag in between gear shifts, and mostly, because the 4th gear (overdrive) is a 0.69:1 ratio.
TJs have been complaining about the 42RLE since it was introduced in 2003. Even with the old 4.0L jeep engine with more lower end torque, the 42RLE brings the big suck. It takes 5.13 gears to run 35s with the 4.0L with any sort of performance that even comes close to the TJ 5 speed or 6 speed.
For an 07-11 automatic JK to have even close to the same performance as the 6 speed, you need 5.13 gears with 33s and 5.38 gears with 35s. 5.38s with 37s aren't deep enough.
I understand the disparity in the '12 JK transmissions is less of a problem. So, the issue might be more of a preference over performance, but for 07-11, the automatics just are plain minivan-esk.
This is not just speculation.
We own 3 JKs:
my wife's 4 dr Rubi automatic on 37s and 5.38 gears
my 2 dr Rubi 6 speed on 40s and 5.13 gears
a 4 dr Rubi 6 speed on 37s and 5.13 gears
They all have Superchips Flashpaq tunes.
I would highly discourage anyone from ever buying an automatic JK who plans to run larger than 35s with less than 5.38 gears.

ive always been a diehard MT type of guy, and my 2011 jku was no different. especially hearing about how sluggish the AT was for that year (4 gears, wtf?) That being said......
I wish I had an AT. I drive 90% of the time in city bumper to bumper traffic, and the rest of the time is either highway or offroading. I know after my last wheeling trip (as those of you who saw the video noted) you can really do alot of clutch work to crawl. and around here, almost every wheeling trip involves water crossings or mud. So yeah, I wish I had an AT, even if it sucks. Because I know I'll be replacing my clutch in no time

I say if it is an auto it better be a CVT otherwise I want a stick.
My 6 speed unlimited finally came in the night before last, the test drive to the house and back to the dealer was enough time to tell if I really want it. We clocked just a little over 30 miles and I can truly say I got a good feel for the vehicle.
Together, with the sales guy I put the Jeep in every normal driving situation I could, Highway driving shifting through all the gears, down shifting to a traffic light, making a u-turn in 5 oclock traffic, even pulling into a local Sunoco to put 2 gallons of 87 octane in the tank. By the time we got to my house the sun was going down & when we were backing down the drive way, the sun was down and the moon was up.
My first test drive in a 5 auto was plain & It left me feeling un-emotionally attached to the experience I had. After driving the 6 speed I was glad to have built it the way I did 3.73 ratio . 17 Inches of wheel . 6 speed trans .
Now only have 1 more week until it is back in my drive way.
Go with the 6 speed you wont be un-impressed
And the higher gear ratio that is available on the Rubicon

I don't recall ever seeing a M151 with an automatic transmission. In 1984 we started getting Blazers (CUCV) in the 101st to augment/replace the M151.
The guys in my unit assigned those vehicles were blowing transmissions right and left. They weren't doing anything different than they would do with an old M151 Jeep or a Gamma Goat (which was hard to get stuck anyhow) but they wouldn't let up on getting unstuck until the smoke started rising and the wheels quit turning. Part of the issue was the crap tires they came with that immediately became clogged with wet clay. But the crappy trannys were a big part too.
Anyhow, to me the jeep just seems more natural with a manual. Even though it's quite porky when compared to it's military or even CJ ancestors.

AT, hates water. If you get water in a AT more then likely the valve body and other parts inside will be toast.
MT,a little more forgiveing. Flush it a few times & 9 times out of 10 your good to go.
AT, you can shift gears in mud & water with little worry.
MT, Unless you want a mud packed clutch, try not to do it.
But to me you steer a jeep with a AT, and you drive a jeep with a MT.

The only MT i've ever owned was a Jeep YJ. Bought it with 44K miles and beat it to 155K miles when I sold it. I never replaced the clutch on it, ever. So I dont get how others are saying they went thru so many clutches?
Knock on wood, as my '12 is a manuel
Plus I test drove an auto and it felt like something was missing. Again, this is just my opinion and to each there own, im not rock crawl'n mine or any other super off road'n.

That said, I bought my 2011 in MT because the AT just didn't feel right, seemed shift late or not when I would shift.
And at least with the 2011 they got rid of the idiot light that told you when to shift. now we just have the "ECO" tag to tell us when we are driving in an economical way.

My last car was a stick, loved it on the weekends and for having fun but not for daily driving. My jeep is auto and I doubt I will ever go back, unless its for a weekend fun toy!

I drive an auto, but one of the main reasons I considered a manual at all was the ability to push start your vehicle. If you're out in the boonies (or live there), and the battery dies or starter goes, its nice to be able to push start the vehicle.
Aside from that, manuals are not all they're cracked up to be in a Jeep. Sure, someone will say that it costs less from the factory, but when you pay for a few replacement clutches you'll make up the difference.
