Yeah, that gives me an idea of how to proceed.
Ill try to post a picture, but wrwanglerforum has hated me for a while and wont let me post pictures, but the bits of the floor pan that i need to repair are sorta in corners, think i can just cut it out or should i cut a bigger area out, so its easier to shape?
Ive also got some bad bondo cover rust, but once we finish building our shop, im planning on taking the tub off, rebuilding everything, and repairing all the rust i can find. Hopefully at that point i can post the whole build, but until then im going to research it haha

|Gaducker||if you are going to replace an entire panel take da and run it across the out side panel so your spot welds will show up then you can use a drill bit and drill them out if you dont have a rivet cutter, You can weld your panels back on from the inside. Here are some pics from when I did mine.|

I think it could take days to truly answer your questions thoroughly. I installed all new side panels on my CJ7 last year. It is not for the faint of heart.
Your panels are held on my spot welds located all over the side panels. These can be drilled using a spot weld remover that are located at body work shops or at harbor freight. But that is if you are replacing the entire thing.
If you want to cut out and repair you can use a grinder. Keep the cutting torch away. Heat warps sheet metal and then you have a mess. I still suggest spot welding but you will have to stitch weld the patches and then go over with body filler.
I think factory the panels were 16 ga. but thats from memory too.

Finding the cure for Cancer. (Rust haha)
Have any of you fixed any cancer/bondo on your CJ's? Im completely new to it. How do you cut it out? Cutting torch? Putting it back in? Tips, suggestions, welding techniques, metal gauge, etc.
