CRNA I don't know about yours, but many of the spots/stains on the inside of mine were spider droppings. I just bedlined mine the other day, and they all came off when i wiped them with rubbing alcohol a couple of times.

Farnham21 I have plans to Bedliner my outside of the hard top in the spring but I already did the inside and love the look of black instead of the white. Can't get it dirty either I hated the white it was always getting all dirty and it was a pain to clean

Nomadarmy those hard tops scratch SO EASY! I would recommend to beadliner the whole thing! ..I remember in Maui when we rented a JKU with a hard top that the "T tops" would scratch just looking at them funny when we took them off.

I am in the market for a hard-top now and know I will have it either bedlined or more likely re-painted to match the black paint...will be a little more $$$ but I think I will be happier in the long run

.....good info on the inside as well...guess I will make sure it is stored in a clean dry area when I get mine

It was stored on a dolly. Because of some construction it was moved around several time over loose dirt. It slipped and slide around on the dolly which caused several long white scratches on the back of it around the rear window. Also there are several dirty spots (looks like grease, dirt and some mold) on the white inside of the top.
For the scratches I called and dealer and they are ordering me the flat black touchup paint.
For the stains on the inside I have tried cleaning them with window cleaner (Windex), multi-purpose cleaner (Fantastik) and even bathroom cleaner with bleach (Lysol). Most of the dirt spots and mold will not come off.
Can anybody offer any help or tips with touching up the paint or cleaning the inside?
With the touch-up paint you should be good on the exterior. Brush it on to fill gouges where it shows white, then blot it on for the final coat. Do it in stages, if necessary. Once it dries, you should be good to go.

For the interior stains, try WD40. Yeah, it sounds odd, but it's a great stain remover. Try it on a small part of the stain first to see if it'll do anything. Might have to let it soak in for a few minutes, but my guess is that it will – at the least – reduce the stain, if not remove it altogether.

If that doesn't work, could be worth trying something like Goo Gone...again, though, I'd say do a test spot before applying it to the top.
