Bedlined or not, carpet or not, it's a good idea to track down the leaks.
Do a search of the forums, many common places and most are easy to fix.
I think i finally have mine staying dry.

|jquinn83||Best thing to do is rip out the carpet and throw it away. Then look up Do it yourself truck bedliner (Herculiner, Rustoleum, Monstaliner) or if you want someone to do it for you look up Line-X, and just line the entire tub with truck bedliner and stop worrying about the leaks.|

Leaking has ruined floor lining, need advice!
I am new to Jeeps and need some help! About a year ago, I purchased a 2006 Wrangler Unlimited. Everything has been working fine, but we have gotten a lot of rain this spring and it looks like every time it rains, I have a different section of the car that gets soaked. First, it was the trunk, now its my passenger side. I talked to a body shop and he said that he "hasn't known a Jeep that doesn't leak" and that there wasn't much I could do about it. I figured that either way, I need to replace the carpet floor lining because its absolutely disgusting now and my car smells horrible. I tried to look into liners and found one that seemed like what I need (BedRug?) but they told me they don't make them for my model. I've been told about spray lining, but just don't know what is best for me, price wise and intensity. I love my Jeep and take it off-roading occasionally, but nothing too intense. Suggestions on removable and spray linings including price estimations would be great. Any help would be very much appreciated! Thanks!
