99 Sport Idle bump w/comp click, clutch issues

I got a 99 TJ Sport with 4.0 5speed. Ive noticed sitting at lights, that at idle, I'll here a click from the box in front shifter, and simultaneously the idle will bump up 2-500 rpm, then "click" and back down, wash rinse repeat.... It will continue the whole time you are sitting there. However, I noticed that it is actually doing this while driving causing a slight surge. Could the comp be going? or could the IAC or a failing fuel pump contribute? I know the pump is on its way out.

I also have a clutch issue. when stopping, put the clutch in, ( and its intermittent, not constant) I'll get a chatter like the clutch isnt disenguaged totally. Is there a bleeder valve I'm missing, or could this be a bigger issue? (Slave or master cylinder)
