Dano222 Just went through the same with my 92 YJ, W/P, thermostat, hoses. There were no original issues just thought it was time for some preventative maintenance. As yourself my expectations of getting the system clean fell short of reality. Had the radiator out flushed the system with water until it was clear. Was going to have the radiator boiled out and pressured tested but found very few shops do that work any more. So I preceded to flush the radiator until clear water came out. Next day did the same, Hmmm, rusty water again, next day flushed again with same results, this process went on for a few days with rusty water initially every day. Finally spoke with an old timer who used to rebuild radiators, his advise was, quit messing with it before I do need a new radiator, what I was seeing is perfectly normal and install it. Long story short, did install with hesitation, filled it up and to my surprise the coolant is clean and green. I know what your feeling, anything short of perfect is disappointing, but sometimes it is what it is, otherwise you will end up losing sleep, your "Jeep Joy" and in debt. My thoughts are, do the best you can (now be reasonable), be proud of your work and most importantly "ENJOY", not everything will be perfect, that is what it is all about.

bmmiller I'll look into the evap rust. Thanks. And unfortunately the new parts were on and I did flush it. I didn't realize it was so bad. I flushed it out with a hose before I put on the new parts but after they were installed I ran it some and checked it and it looks bad so I drained it flushed it out with a hose again and then put a flush + cleaner in it for a few days and then chased it with distilled water. I have been running stilled water in it and draining it everyday for 5 days now.

1987Wrangler YJ mine took about 45 mins before the water was clear. then I put the new parts on. I hope you didn't put the new parts on then flush it because the will destroy the seal in your water pump.

bmmiller Thanks. That's kinda what I figured it would be. I was hoping just maybe someone out there knew a trick I didn't. I appreciate the info. Always helps when I hear it from another jeep owner. I think I'm going to continue to flush with water and fingers crossed that helps a little.

Mowrangler The rust you see is actually turned to mud at the bottom of the cooling jackets the only way to get rid of it is to remove and dissasemble the engine and have the bare blocked tanked at a machine shop.Any flush that would break up that sediment will RUIN all those new parts you just put in. Allyou can do is rinse and repeat or ignore it.

Neglected Cooling System

I'm doing my best to get my coolant system flushed clean. I'm a perfectionist so I want the water I flush through it to come out clean enough to drink. Well at least look clear. I also just put in a new water pump, thermostat, thermostat housing, and radiator, and I'm wanting these parts to last a while. Right now when I run water through it, it still comes throw extremely dirty and yes I have flushed, back flushed, and run a flush cleaner through it twice. It still comes out brown. I thought it was mixing with oil but I can't get it to separate from the water so it seems to be real dirty. Any ideas out there of what to do. Should I continue to run flush through it or just continue to put in water, run it, drain, and repeat?
