As long as you have proper bump stop and back spacing they will fit. 1" lift would regain stock travel, 2" would be better, 3" most likely ideal.
And for the thousandth time taking the plastic flares off is the least of your worries clearance wise. What you're worried about is the metal lip that will cut into your tires if you don't block excessive up travel with bump stops.

|05ljman||If you put flat flares on you should be ok. It all depends on if you want flex or not. I have 31 inch bfg alterrains in my unlifted lj. I get very good flex out of it still. My guess is you would need a small spacer lift to get decent travel out of the 32s. You won't get any more flex since it's just a spacer lift, but it lifts the whole jeep slightly and allows for the bigger meats|

I also suppose someone could insert enough bump stops to limit travel to one inch or so. There's almost always more than one way to do something.

32x11.5 on a stock 2000 tj (actual size is 32"x11.4") rims have 3.70 inch backspacing.
And no I havent wheeled yet just put them on to get it inspected. I have no rubbing and on the road i havn't had any problems but i am not going to push my luck by wheeling.I havn't figured out what size, type, or brand of lift I am getting but one will be installed before she sees dirt.

|05ljman||I heard it will fit, but you will get absolutely no flex, or good suspension travel. And they just look wrong since there's no room for them to travel.. I honestly have never seen this, but I heard it isn't good... my 2cents|
