A friend of mine says he knows what the thump is.
His email said:
"It is caused by an electrical transient to the stereo amplifier. Nothing unusual and easy to fix."
So that sounds like nothing big. Thanks for your help on the transmission question.

|hardy1531||As for the Thump, I would check to see if the ground wire on the engine block was attached properly. It might cause the loss in power.... just thinking outside the box.|

I will definately ask him to do that with the transmission.
No ideas on the speaker "thump" noise? It is driving me nuts.

Sounds like you need to change the fluid in the tranny. Make sure they drop the pan, not the pump or suck it out method. Do's it do it if you coast to a stop or only when you are on the brakes?
As for the thump, not sure what that is.

I just got my first Jeep last week. I bought a 2003 X with 6 cylinder and automatic transmission. 48000 miles on it. I have some questions, keep in mind I am not a grease monkey and do not know much about automobiles.
Here are two things I have noticed that I am not sure if they are a major problem or not, wondering if anyone knows whats the deal.
1. It seems when I am coasting to a stop and the Wrangler is downshifting it jumps a little bit... usually happens between 23-28 mph. My brother seems to think the transmission might just need to be flushed. Anyone else have a similar problem?
2. Any time I switch on or off some sort of electrical item. (headlights, hitting the breaks, windshield wipers, etc) the speakers make a knock noise... it is a low bass knock as if you tapped a speaker with your finger. Again, I ran it past my brother and he seems to think it might be the alternator going bad and the knock is from a power surge or something. Any ideas?
I am bringing the Jeep back to the dealer next week with a list of issues they need to fix. I would like to be able to present them with some indepth information on the problems so they do not try to BS me and tell me that it is nothing or that is how it is supposed to be.
