Engine Swap 2.5L to 4.0L

I have a '01 Wrangler with a 2.5L in it and I want to switch to a 4.0L. I know people say just sell it and get one with a 4.0L in it. Well, I have already made a lot of upgrades to it and the Engine just went out on it. So I have to switch. I have been calling around and finding a bunch of Grand Cherokees and Cherokee Engines with Auto Trans in them. If I bought a C or GC engine without the trans what manual trans would I need to look for (what year) and model to hook up to it? Are all of the 4.0L the same through 91-03? Any suggestions would be great. I would switch to a V8 350 but I do not have that kind of cash right now. I know I would have to move the motor mounts forward and reprogram the computer on it, anything else to make this switch possible?
