Thanks guys - I forgot to mention I bought a new master/slave cylinder and installed it - as I thought that was the problem. I even bought it from a jeep dealer
I will run through the gears again and see how it shifts without the engine running.

X2 with Flatline, but if the shaft was bent on the previous tranny wouldn't that cause the throw-out bearing to wobble and cause a rotating of pressure between the clutch and pressure plate. If so I would think it will wear out the clutch.
My question is did it have any vibes while driving or engaging the clutch before you changed the T/B?
If not then I would say bleed the clutch hyd first if this doesn't help then it's time to replace m/c and s/c.

|flatline||how does it shift when not running. when off can you go through all the gears? first thought I had was to check the clutch master cylinder/slave cylinder.|

Throw out bearing problems '95
I had changed the transmission recently in my '95 wraingler with the 2.5 L engine. The transmission that was previously in this jeep had a bent main shaft. I found a used transmission, and installed it in my jeep. I was having trouble shifting and the clutch was not engaging. I pulled the tranny out and found the throw out bearing was toast - I did not put a new one on it when I got the tranny.
I Put a new throw out bearing on it, and put the tranny back in. It seems like it is doing the same thing again - it's hard to shift and not smooth, and if you want to put it in reverse, the clutch is not engaging.
The guy I bought the jeep from had a new clutch and pressure plate put in it, and it probably has 2000 miles on it since that happened. My dad thinks that the clutch or pressure plate is bad, since that is what usually caused the throw out bearing to fail.
I wondered if anybody had any other thoughts - I will probably put in a clutch and pressure plate, but wondered why it would have failed already.
