I would guess possibly your throw out bearing in your trans. Will cause vibration until clutch is engaged.

1993 Wrangler-vibration when accelerating

1993 Wrangler with 80K - 4 cylinder manual transmission - There is vibration
when accelerating - U joints were replaced and the vibration continued - the vibration stops when the clutch pedal is pushed to the floor. The vibration returns when the clutch is engaged. Any suggestions to locate problem and correct ? thanks
