Welcome to the forum.
My advice is to buy it with the full doors because I have a strange feeling that your wife is going to want to use it as her daily driver for a lot longer than you think. In fact you might consider buying 2 Jeeps if you want one to be all yours.
Seriously though, the full doors are much pricier on the aftermarket than the soft doors and there are many configurations for you to choose from.

Welcome to the forum
You can get both half and full doors if the budget allows, keeping you both happy. As far as what year to get, it depends on what you want to spend and what you want. Drive some different models to see which one suits you best. If you go 97-06, those are TJ's and are great Jeeps, but get the I6 4.0L engine, it'll make you happier than the 4 cyl. '07+ are JK's and are also great, they have more amenities.
My best advice is drive as many different configurations as you possibly can to determine what will meet your needs/wants.

Jeep purchase info wanted?
In the past I have owned several old military Jeeps, I know very little about the new Jeeps. DW and I are looking to buy a 2D Jeep, she will drive it daily for a few months then it will be all mine. I like the half door Jeeps, she likes the full door Jeeps, so she can roll the window down. I think the half door Jeeps look better with the top off. We both want the Jeep to have the soft top, as we will pull the Jeep behind the MH and will have the top off most of the time, weather permitting.
To the question to buy new, or slightly used, not older then 2006?
Are some years better?
Any other advice would be nice.
Thanks in advace.
