I don't look at it as stock.....more of a...blank canvas. First up, wheels and tires. This forum will provide much of the research. I wanted the Black Rock wheels I had on my 2000 TJ, but it appears they are not available for the JK....
Welcome to the JK part of the forum. I did the same thing, had a 2003 TJ X model. Your JK is identical to mine when I 1st picked it up, color, top, tires, wheels and so on. I have recently purchased the tinted replacement windows, black jeep badge, and put on firestone Destination A/Ts.

Have you rethought the spare delete?
Na, have never regretted moving the spare. It stays in the rear compartment so I am not running spareless. I dont have kids so I have plenty of space for the spare tire and gear. I am actually going to mount a basket to the roof this week. The spare will go in the basket.

For a while I had my spare standing up pushed up against the drivers side rear and tied using ratchet straps. It worked pretty good and cleared up a lot of floor space. It was still kind of a pain but not nearly as bad as getting it off the roof.
