Your front axle moved rearward slightly with the lift (and your rear axle moved forward slightly). The bump stop is closer to the spring on the passenger side because of manufacturing tolerances. If your spring contacts the bump stop during suspension travel (downward will move the axle rearward further), it will make some noise and posibbly try to hold the spring up on the metal lip at the bottom of the bump stop.
My driver's side bump stop was like this, I removed the spring and pounded the bumpstop mount back a little. I also took out my grinder and gound the bumpstop housing.
The track bar centers the axle side-to-side, unfortunately not front-to-back.

You should be good to go then. Just put an angle finder on the drive shaft and a perpandicular or parallel part on the center section. I put a bottle jack under the pinion snout of the diff and crank 'er up until the readings are within 3 degrees, then adjust the uppers for length and install.
There should be a couple of flats on the rear of the centersection of the axle housing, to either side of the diff cover (where the axle tubes fit in). Those are 90 degrees to the pinion angle.

Your pinion angle will need to be rotated up a little. The axle yoke should point directly at the output yoke of the t-case, basically. The driveshaft should be within 3 degrees of the pinion angle.
You'll need an adjustible set of upper or lower control arms to adjust this angle.

my pinion angle before SYE install is 20 and 10 degrees...bad for the vibration... my install should start this week hopefully...is this a normal or close to normal degree change when lifting 3.5 inches?
