My front steel fenders (on the top) are rusting thru, so I'm biting the bullet and paying a pro to fix both, which he will remove all the rust and re-weld a plate on top, then prime and paint and undercoat the fenders with rockguard to prevent this from happening again. He did a quarter panel for a previous truck about 2 years ago and did an awesome job. Cost for my TJ will be about 400$.
Now, if your situation is just surface rust and not penetrated then IMO remove as much of the rust as you possibly can, use a solvent to clean up the area, treat the area with anti-rust chems(POR-15??) and then prime and paint. I've done this process ONLY for surface rust myself on a few vehicles I owned and it has held up. BUT make sure you do your prep job as good as you can... Thats where its at...
I'm sure someone will tell you a different way to go about it, but this process works for me.
