Have you checked that the rubber bung in the floorboard is in place, pull back the carpet and have a look.
Haven't got air con but I have read some mention air con drain pipe being blocked and causing water to come inside.
I guess if it was the air intake cowl it would leak while stationary but it may be worth a look. TJ Passenger Side Water Leak Fixed - JeepForum.com

Go through a touchless carwash and look for leaks...or have someone spray with a pressure washer as you sit inside. Same thing..

The drain plug seems to be in place. Ive been reading about cowell vent problems and drain problems so will check that. If i get a chance a ill also try to do the hose spray. Thanks

After finally getting home i took the hose to it and i think i found the problem. Bad door seal. I put on some vasciline to try and lube the old rubber. Well see what the dealership says later this week

Dealership only found minor leakage from the soft top where the side window zipper starts by the door. I'm still going to have them replace the door seals and have them on order. Should be in next week. I figure for the extra money spent
it could save a lot of headachs and if it leaks after that I'll know its not due to old door seals.

Got new Door Seals put in Thursday. Today it rained and same thing. Jeep was dry when I checked it before driving and had standing water on front & rear passanger side after driving. AC was off. Well try and squirt again with hose over weekend. Frustrating!!

Took of the cowl panel tonight. Cowl drain didn't seem clogged. Rtv'd the heck out of the ac air intake. Tomorrow will try to rtv around windshield, etc

Really got after it today. Had my wife help me leak check it and found it was severly leaking water from the foam around the air conditioner at the firewall. RTV'd the heck out of it. I think I found another one at the seam on the body under the door. RTV'd that too. Hopefully that will take care of it. I guess I'll know when it rains again.

That might be the infamous cowl leak. Did you RTV it from the inside? You should fix the source of the leak not where it's draining out...know what I mean?
I hear ya. When we leak tested the cowl that seemed ok. When we hit the firewall we could really tell it was coming in by the ac. I well definitly keep the cowl in mind if I get more leaks. Thanks

Well today it rained and it leaked again when driving. Passanger side front and rear floorboards were soaked. Looks like I'm still chasing it!

Leak update. Leak tested again over weekend and couldn't find anything. Today I took it to our other Jeep dealership in town. Their leak specialist ran several tests and couldn't find anything. They advised next time it leaks to swing by and maybe then they can trace it. The saga continues!

Leak specialist? Hmmm..must be the new lube guy

More to the story. Two days later it rained and it leaked. Set up another apt and brought it back in. Guy leak tested it again and said he found a leak under the dash as far up as he could get his hand and rear leak he said was due to maybe the door seal not being installed properly and maybe a bad mucket seal. When talking to their service manager he asked if the windshield had ever been off. I replied not since I bought it from them. But that got me thinking. I looked at the windshield seal and it l could see where the adheasive was on the window and I could lift up the seal. I put some RTV around the seal on that half of the window. I also put some electical tape over mucket seal and a few other spots on the door surround joints. Since then it has rained on it in the parking lot at work three times and I drove it through light rain twice and it has been dry. I'm cautiously optimistic I'm starting to get a handle on this thing. I had made another apt with the other dealership that put on the door seal and canceled it since it has been dry. We have more rain in the forecast so I'll keep looking for leaks. Replacing cowl gasket may be next if it still leaks. The real test will be when I drive through a heavier rain and it stays dry. Will update again later as I know Jeep leaks are a comon thing.

Well I think I finally have this problem licked!!!!! After RTVing the windshield I have been dry!!!! I had just a little moisture around the door seal yet. I had the jeep in for other maintenance and the dealership adjusted the door stricker plate. Since then I have been bone dry all the way around!!!!!! YEAHHHHHHHH!!!!!!!!!
