I just bought a "Full Monty" cover (sold by most Jeep outfits) that has flaps to even cover if your doors are completely off.
It's made of top-like vinyl material, and I suspect is MORE weathertight than having the soft top up!
The only downside is that it is stiffer than the fabric kind, and may be difficult to refold and stow if it's really cold (in which case you probably are using your top, anyway).

This seems to have very good revues. I even talked with them, and they did not have one to fit over my YJ, with the PS roll cage, but they seem to be very good covers.
Just got back from 4WD today with the besttop cab cover. Jeep is covered right now and the rain is falling. Just checked it and it seems to be working fine. my 2 cents
The simplest solution may be a plastic tarp from Wally World (Wal-Mart). (You can tell I'd rather buy offroad "stuff" than buy covers for my LJ. I have one that will cover all the open areas and I need to use 8 bungees to hold it on in heavy winds. Only a $15 total investment and no water inside. It takes me about 4 minutes to put it on myself and tie it down. )When I can get my wife to grab the other side to put it on, it only takes 2 minutes.) I put it on at night to keep the dew off, fold it up and put it in the "trunk" and drive off. And, bobinyelm is right, when the weather begins to turn, I'll put the top, sides, doors, etc. back on for the fall and winter. For the $139 they want for a polypropolene cover at Quatratec, I can buy 9 tarps - one per year. Just an idea.
I have the Bestop Trail cover. Seems to do great for me even in the monsoons we get here when it does rain.
