Have you changed to manual hubs on your front axle? Other wise then yes your front dshaft will always spin even in 2wd. Nothing in the TCase is making this happen it spins from the front. Since TJ's don't have manual locking hubs the front axle shafts are turning 100% of the time.
Apparently, 06 TJ's have automatic locking hubs. According to Cars.com 06 Wrangler TJ SE specs.
Automatic locking hubs according to Cars.com are:

The spring-loaded hub automatically engages on the fly when the transfer case is shifted from 2-wheel drive into 4-wheel drive. The application of torque to the axle causes the mechanism inside the hub to slide in and lock.
Automatic locking hubs are convenient for occasional off-roading or when road conditions are rapidly changing, and they eliminate the need to exit the vehicle to manually lock the wheel hubs.
So if i put it on a lift the front driveshaft and front tires will not spin in 2 wheel drive, correct?
