You should be able to buy a tool for just this job. It looks like a reverse-threaded drill but that goes into the top of the bolt and allows you to twist it out. Someone here not having a brain fart...

Those black brackets you see on the roof are permanently attached. They connect to the internal supports. The bolt that attaches the bar to the black bracket does not penetrate the roof.
