It's solidly bolted to the engine, so unless you have a broken motor mount it should be centred, maybe take a look at the transmission/transfer case crossmember and see if it's sitting right.

Shouldn't be a problem for a good body shop it's just fibreglass, Mopar does sell a match spray paint for the hard top, but again a body shop should be able to find the code for it.
