Mine came from the factory as a hard top only model. There were no brackets on it, just some divots for the soft top tailgate bracket bolt holes. I had to drill the holes out when I bought brackets...

I did it once when I installed sports bar additions. Never had leaking issues.

JMO, but I think TJs look goofy with the stock cage and the windshield down with nothing left over the front...

My TCM went bad in 2014 with barely 50k on my 04 TJ. It went into "limp mode" only allowing 2nd gear and reverse.
I lucked out finding the problem by swapping the TCM out if a buddy's 04 TJ....

There is not much that holds the hardtop glass secure behind the tailgate.
Maybe the Swag kit has lowered your tailgate just a hair, combined with added pressure from no vent is causing it to pop...
