JK Top Replacement Question - Completely confused and frustrated

Hi Jeepsters! Last week my Stage 4 Mid-Life Crisis was in full gear and finally drove me to fulfill a long time dream of owning a Jeep Wrangler so I traded in my 2007 BMW 530i with 54K miles on a 2008 Jeep Wrangler X.

Anyway, I park the Jeep in my driveway and 2 days later it rains and the seat and floor is wet. The top is original and it appears to be allowing water to enter at the seam at the roll bar. I took the car back to the dealer and they are going to have their "expert" look at it on Tuesday and replace the top if necessary, which I prefer as I don't want a quick fix that ends up in another problem in a few months. It's truly killing me that I have had the car for a week, the nice weather is fading fast, and I probably won't have the car for another week when all is said and done.

I know, long winded preamble here but my real question is as follows: As I may have an opportunity to get a new soft top, I'm considering going with the Bestop Sailcloth Replace-A-Top. However, it appears that my existing 2008 Wrangler has a Sunroof function to it. I see in the Bestop catalog that they only appear to offer two tops with the sunroof option, which are the Sunrider tops but only for years up to 2006 or the Supertop NX, but it appears that I would need to change over to their top hardware.

My hope was to get the best quality top (Sailcloth Replace-A-Top) and retain the sunroof option. I know that the easy answer is "call Bestop and talk to them about your situation." but I'm certainly interested in anyone's experience or insight on this one.
