newbie, building a jeep for work

I just purchased a 99 Wrangler Sahara to use as a work vehicle. Its much more trail worthy than a full sized truck for what I need it for. As a work vehicle, and DD, I will probably drive 150 miles a day, 50 off road on cow trails, and some tight mountain roads. Every day. I found an absolutely stock, but very low mile Jeep (54,000 miles) hard top, auto, A/C and it has never seen dirt. I will probably need it for 3 years, and it will get a lot of off road miles. I have wheeled for over 30 years in land cruisers, (early)Broncos, and 4x4 work trucks. I will be picking your brains to try and set this rig up right the first time, so it is as trouble free as possible and makes a great trail/work truck. Lot of reading and questions to follow. I'm mapping off road trails, checking conditions, and spotting wild life for a company collecting data for the DFG, Forrest service, etc. Right now I'm using an early bronco, which is extremely capable, but I am looking for a little more comfort (hard top, automatic, and A/c) than just pure grunt and V8 power. 90% of the roads are 2WD, but I still need to be locked up.
