Alternator and gauges sporadically not working

I have a 99 Wrangler with the 2.5L and a manual transmission, I also live in the North Houston area where there has been all the flooding. On the days that I had off due to the flooding I rode around and pulled dumb@$$ drivers that decided to ford the Mississippi River type flooded streets back to relatively dry ground (My favorite was a Prius, not sure what planet that seemed like a good idea on, it was even better since the stop sign that he was heading towards had half the octagon covered in water). This is my own personal way to stay out of Hell...

A few days after the last flooding my alternator and gauges on my dash would intermittently work, the deepest water I was in was to the bottom of the doors, so nothing important should of been submerged. I have put a Fluke onto the alternator a few times and gotten 13.8 volts and 0 volts.

Any suggestions?
