New 2011 four door rubicon need to modify seat

Hello fellow 6' plus height guys driving jeeps.. I just bought a 2011 4 door Rubicon and am having real trouble getting comfortable. I took the seat out and drilled holes to move it back about 3/4" and also added washers to raise it maybe 1/2-3/4". Something about the angle of the transmission case gives little room for 12" shoes and ends up causing a weird torque issue on my knee causing fluid to build up under knee cap.. I'm in great shape and run miles as well as karate and mountain biking etc and never had problem with my knees.. I love my jeep but gotta figure out something to make more comfortable.

I also wonder if it could be the stiff pedal.. I have had a month and already have 3k miles on it so I drive a lot.

Any ideas of what anyone has done in seat mods would be appreciated.. I know the big boy rails don't work on the 2011 or so the site says.
