New (to me) YJ update and questions

So some time ago I asked ya'll for help in picking out a new to me jeep and I really appreciated all the help I got. I did finally get one and said I would post up pics which I am finally getting around to. So I included a before and current pics. It had 35x14.50s on it which for me were too much to start with. It was a beast to keep on the road. I since found out alot about steering geometry and found that there was more to it than just the tires. But since I already bought new ones, I am ok with it. Now I think I need to take some of that body lift out.

What is has/had:
93 YJ
New motor, 4.0L
Rebuilt tranny, AX-15 (5spd)
New Clutch and throw out bearing
Extended driveshaft (due to lift)
3.5" Dick Cepek suspension lift
2" Warrior shackles (says it gives 1.25" lift on this jeep)
3" body lift
35x14.50 MT Baja HPs on 15x10 wheels
New windshield and gasket
Dana 30/35 setup

Mods/Work so far:
33x12.50 MT ATZ'z on 15x10 Pro Comp wheels
New front shackles (they were wasted!)
New brake pads, calipers, drums, shoes, lines, master cyl, etc.
New steering shaft (the old one had a ton of play in the ujoints)
New top (on the way), changing to Supertop
Added Safari top and got the Trail Cover (that thing is just the bomb!!)
Tube front bumper (thank you Craigslist!)
New steering wheel
Fixed the 4wd from bad switch on t-case (thanks to reading on WF!)
New drop pitman arm (fixed that terrible bump steer that will scare the crap out of a newbie!)

Questions/Issues:

1) So I need to find the MAJOR leak from the windshield area. Plan is to take out the dash and hose her down to find out where it is coming in. Last sotrm we had it was like a water fall under the dash. That can't be good!!! Killed the stereo.
2) Still have a driveline vibration (imagine that, in a jeep!). But really, I took it to someone and he said to change all the fluids and check the diffs. I included a pic here. The ring and pinion look great but the gears in the carrier are pitted. Also there is some play in the pin. I was onece told that should not have any play in it. I took some video of it but gotta figure out how to post that. You can actually hear it clicking in the video. I am hoping that is the source of the vibration.
3)Tranny is new/rebuilt and I put MT90 Redline in it. But ever since I did that, it is stiff going into all gears (2nd is the worst). I don't understand this one. If it is cold out, you almost can't even get it into 2nd. As for the rest, it doesn't grind, but you can really feel it going into gear. Any ideas on that????
4)Gotta fix the heater blower this weekend. I think it is gunked up from the moisture in the dash. It will run but only after you bang on it and even then it is making noises (like a stiff bearing). Might just replace it since they aren't too expensive.
5)REALLY want to replace all vacuum lines and hoses but having trouble finding a comprehensive explaination for this. I guess you just buy a roll of line and replace them one by one? Lots of posts for single issues but I just want to either get rid of it all or replace it all. Any suggestions there are greatly appreciated.

So I am off on my adventure into the Jeep world and have to say, even though it is work, so far, Jeep'in is a blast. Gotta say I appreciate the help ya'll have provided so far. Need to start looking for some G2G's around the Va Beach area.

I had the same problem... also fried my stock stereo which was fine because i was going out to put in a new head unit... looked at that gasket or foam or whatever it is pinched between the windshield and the body soaked through. I thought that might be the problem. So next rain storm I ran a piece of duct tape across it to seal it from the outside... guess what? No water. The duct tape is still there...start with that before removing the dash out.

sorry i cant really help with much else. to bad those tires are to wide for my rig Id probably buy them from you.

Actually that helps! I though about jsut silicon'in the hell out of it but figured if I did that and it didn't fix the issue, then i would have even more crap to deal with. I like the tape idea (you did it on the outside right?). I'll give it a shot. Oh and trust me, you wouldn't have wanted the tires, they look good by size but since they are about 10 years old, who knows how long they would last.
