What is this?

As you can see, I have foam on he driver's side and hard pieces on the passenger's side. What does this do?

I am assuming it's the plastic pieces that seal your doors with a soft top, for soft uppers

Yeah, that is the plastic channel/ seal that affixes the door surround for the factory soft top frame. It also provides a good sealing surface for the front of the soft upper. They can be purchased new individually. Cheap.

If you are gonna run a hard top, they need to come off.

that makes more sense because they do not have the nipple up top like most soft top windshield pieces to hold your soft top

My bestop soft top fits right on the windshield lip thing and fits well. Although, this is my first soft top, so I don't have a good idea of how it should fit.

Your frame should have pieces that run from the main hoop to those plastic pieces on the sides of the windshield frame, and it should also have little thumb screw things that lock into those little holes at the top of those two pieces.

it does, but those are mounted right above the plastic piece.

Your driver's side should have the same plastic piece as the passenger side if you have half doors. It's called a door pillar and they cost about $15 at Quadratec or Morris 4x4

My old top had these and this is where the frame connected at the windshield with a single screw. Our new bestop came with a different type of bracket so these had to come off. Now I'm trying to find a good way to address the 4 vertical screw holes in each side of the windshield.

have you ever had the acme doors on, seems you can tell us more than we can tell you the answer to this! If your doors have been on and not have an issue than logic sais you should be fine.

Touche. They seem to be fine, but we're in a drought here in california with scarce rains, so no leaks yet, but no opportunity to find out. Maybe I'll take a bucket of water to it when j out the top and doors back on.

Make sure you park on the grass when you do that, to get the most use of the water!
