Does anybody know what or if this is a problem?. There is a slight whine when my jeep is at idle and when I press the clutch down it becomes quiet. Is there a problem with the clutch?.

Throw out bearing. Replace the clutch with a clutch kit. Just don't wait to do it otherwise it'll sound like the jeep is dying

T.O.B. for sure. I just replaced the clutch pac in my daughters 02. It was about 8 hrs from start to finish. We had some problems we could have avoided but were self inflicted. If you do it yourself let me know I can steer you clear of my mistakes.

If it goes away when you press down on the clutch it is NOT your throw out bearing.
X2. The throwout bearing is doing nothing when you're not stepping on the clutch pedal. The TOB only goes into operation when you step on the clutch pedal when it lifts the clutch disk up & away from the flywheel. The bearings inside TOB spin only when you're stepping down on the clutch pedal & the clutch disk is not resting on the flywheel's surface.

What does stop spinning when the clutch pedal is stepped on is the transmission's input shaft & its bearings. So if the whining stops when you step on the clutch pedal, I'd be thinking more along the lines of the transmission.

What could be wrong with transmission?. I don't have any problem with shifting or popping out of gears, besides I have a 5 speed manual, what could be moving if it's in neutral?.

The engine spins the transmission's input shaft any time the clutch pedal isn't down whether it's in neutral or in gear. Without hearing it myself it's hard to say if the whine is actually coming from the transmission but at least know the transmission is spinning any time you're not stepping on the clutch.

Just replaced the same thing on mine... Throw out bearing is bad. Does it go away at high rpms?

JB and freeskier are correct. My daughters had the same symptoms for a couple of weeks then the clutch let go completely. It never slipped or had other issues just a squeak. when the pedal was pushed in it would stop ( the squeak ). The clutch friction plate was in shambles, The T.O.B. was in rough shape but still functional. My statement above is incorrect but the clutch was the real problem.

You keep using the term "whine" which is a scarey sound where bearings & transmissions are concerned. There is a normal low-pitched whirring sound that is normal when the transmission is in Neutral & you're not stepping on the clutch.

Are you actually hearing a whine which is fairly high pitched, or are you just hearing the normal whirring sound of the transmission's input shaft spinning in its bearings?

No, but it doesn't get louder either. Like I said it's not a loud whine. but you could hear it at idle.
I would keep an eye on it. If it starts to get louder or starts to whine when you push the clutch in then it's a problem. Otherwise mine whines a little too when it's just running in neutral

This ones harder to explain, but the pilot bearing is pressed into the crank. When the clutch is engaged the transmission input shaft and pilot bearing are all spinning as one unit. It would only make a noise when the clutch is disengaged.

I guess it's a normal whirring sound. this is my first Jeep. I guess I'm just too used to smooth running vehicles like my wife's Lexus and my BMW M3. I guess Jeeps are not smooth running vehicles?.

Jeeps have only a thin piece of floor carpeting to act as a sound barrier between the drivetrain & interior, and the Wrangler's transmission is a truck transmission which is inherently noisy. Expecting the same level of interior drivetrain noise & transmission sophistication as in your Lexus or BMW is not a realistic expectation. :)
