I have a 01 wrangler and when the motor is on and the clutch isn't engaged, the car makes a kind of whining/grinding noise. but when clutch is engaged it stops. anybody have any ideas on what it could be? flywheel maybe?

If the noise is ther when the clutch pedal is depressed (clutch disengaged), it is likely the throw out bearing...meaning clutch job. If the noise is there only when the clutch pedal is released (clutch engaged), it's likely transmission input shaft bearing noise
