I noticed the carpeting in the "cargo area" behind the back seat gets wet after it rains,
seem like the seal that is on the top that is for the glass is not doing its job,

any experiences with this, or suggestions,

i have the same problem with mine. it also leaks on the passenger side right under the dash. same year as yours. planning on ripping the carpet out this spring and putting down some heculiner or something. doesn't solve the problem, but atleast the jeep won't have the mildew smell.

i also had that problem,
1. check the drain under the vent in the cowl,
2. if it is ok, then remove that cowl panel and check the foam seal on the cover of the heater box, i replaced that and drilled some holes in the other side of it, so that when washing the jeep, the water will drain in stead of running down into the heater box,
my floor was pretty rusty and i bought some por-15 rust preventative paint, kicks ass :D
