hey so i am hoping someone can help. i have lost torque, a lot of torque in my jeep, 09 jk.

I have replaced the ignition coil spark plugs and cables, but its still not running right, the engines not making any noises and actually runs a lot smoother, i have replaced the clutch upgraded the diffs to 4.88 and have 35s. i have performed a compression test on all the cylinders and they are good. was thinking maybe a fuel injector went bad but when i pulled a spark plug cable i can here it running different so i don't think its in the engine anymore. its a manual transmission,my syncros are bad, might be something in the trans? i was on the highway and heard a loud knock and that's the only thing that has happened, the lost torque started right after. i'm at a loss now on what to do next, any body had this issue before? or have any clue what i should check next?
