I found some unplugged wire harnesses in my 2.5 manual yj w/o AC I assume one of them is where the ac compressor is supposed to plug in to?

Not sure, but pic 1 may be for air conditioning. With a 4 cylinder, when you floor the accelerator pedal, there is a relay that cuts off power to the a/c so that the pump doesn't take away any of the power that it would otherwise take away from acceleration.

Pic 2 may be the plug for the relay. Does everything work? Do you have any issues with starting or running?

It seems that Jeep makes the wire harnesses for our old heap[s with plugs for any and all accessories that the factory planned for. That way they only have to make and inventory one part number for all YJs of that year.

No problems other than a lean code that I'm convinced is because of the map or o2 sensor and the valve lifters that I'm about to replace anyways.
