I've been seeing a lot of Tj that live around me that just have the front half that covers the driver and passenger side of their soft top flipped back, is that actually safe to do or is that strongly not recommended to do?

I have an 06 sport with the factory soft top of that makes a difference

You have to have a top that has the feature to do that. Generally is called a "sunrider" and were available as an option 05+ and as aftermarked frame tops. A stock non sunrider cannot do it (I modified my stock top)

How hard was it to modify your top and how exactly did you do it? And also, since mine is an 06 how would I know if my top has the optional feature?

There would be a hinge in the soft top frame over the doors that connects to the header and pins just behind the hinge to hold the top down when you unlatch the header.

I did mine several years ago. I cut the frame over the doors, installed some soft top bow knuckles and made the brackets for ball/pin realase rods. I've went through a few slight design changes.

There is a guy on ebay that sells a kit. I have no idea on what his kit has.
