The sirius antenna is seperate from your stock am-fm radio antenna so there will be no problem with your sirius reception.

I think it is in the drivers side a-pillar but I might be wrong!!!

Your satellite antenna is on top of the sound/speaker bar, on the passenger side under the padding.

You can get a stubby antenna for your Jeep thru these guys: www.AntennaX.com

They're a forum vendor, and you can PM them at Antenna_X.

Alright I'll be a newb again. Where's the Sirius antenna located?
There's a thread on this somewhere here and once the discussion got going, a member sent pictures of the thing mounted on top to the radio itself, I think.
Not sure what year he had, but it was a JK.

I found a thread on another forum that says the thingy under the plastic dash cover over the radio is actually for the compass, and this very well could be the case, unless they've changed things.

Dash compass is mounted to the top dash piece. NAV is mounted to bracket above radio. Sirius runs up the b pillar and is mounted on the roll bar.
