So I read through many treads and just want to know what is the best sealant to use for fixing the old dried cracked body caulking around the cowl in preparation for the coming winter.

Drivers side is worse than the passenger side and now that I put in new carpet I don’t want it to mold or rust.

From the 1987 FSM, I cannot seem to locate this section in the later manuals.

Luckymac might have some more suggestions.

There are two things I might recommend.
If you plan on painting your Jeep in the near future, the best material to use is a catalyzed seam sealer. Mostly these are white and will stand out on any vehicle other than a white one. You should be able to buy the sealer at your local auto paint store.
Mask out an area about 3/16"-1/4" and scuff the area to be sealed with a scotchbrite pad.
Then apply the sealer. Smooth it out with your finger and remove the tape before the sealer cures. Once the tape is off, lightly go over the sealer again with your finger to smooth out the slight edge left by the tape.
Read the instructions on the tube. It might require a specialized applicator.

If you're concerned about the sealer showing up as a different color, you can use clear silicone. The process is the same. Mask, scuff, apply the clear silicone and smooth it out with your finger. I don't know if it'll hold up to the weather too well, but it can be replaced fairly easily.Clear silicone should be available in conventional caulking tubes at your local Big Box lumber yard.

The catalyzed seam sealer is quite a bit more expensive than the clear silicone but if painted soon after application should be a permanent fix.
