So I am working with my brother in law on his 98 jeep grand cherokee and we dropped the transmission replaced some seals and we are trying to get it installed but while trying to align the torque converter back up to the flywheel holes we cannot get the flywheel to turn at all. All of the sparkplugs are out which would keep the engine from building compression and making it hard for us to turn.

Any ideas? Why the flywheel will not turn?

Also I dont know if its ok to talk about a grand cherokee in this forum. so let me know.

How are you trying to turn it? When I did the tranny years ago in my old Catalina, I put a socket and ratchet on the harmonic balancer/crank pulley bolt and turned it that way. Same thing when doing timing belts on my Miata - turn it using the crank pulley bolt. If the plugs are out, it should be pretty easy to do.
