I'm wondering what all parts I need to do this

its a 91 4.0 with a tf999 auto trans.

I'm looking to swap in an AX-15.

Do I need a bellhousing? Is the input shaft the same? pedal assembly, new pedal bracket, and does the yj tranny use a hydraulic or manual clutch?

what years tranny will swap over?

I would stay close to your year. Bellhousing, trans, flywheel, clutch kit, clutch fork, hydraulic CMC and CSC, clutch pedal, stick shift, new trans mount, and I think that's a out it. If I'm missing anything I'm pretty sure someone will post it for you. Oh and not positive but the driveshafts front and rear may be different lengths for manual trans.

Thanks, I'm assuming cmc is clutch master cyl, and csc is clutch slave cyl.

Does it matter if I get an external or internal slave cylinder?

Go freaking external!!!!!!!!!!!!!! I've had more issues with my internal slave. Not saying internal is worse then external but if you ever have to replace a internal slave you have to drop the trans. If have to do it twice... not fun. Much easyer and faster to do it with a external. Get what u can get but if u can get a external. Learn from my mistake.
