ECM SWAP

will the ecm off of a 95 jeep cherokee 4.0 w/automatic transmission work in a 95 jeep wrangler 4.0 w/standard transmission.

From what I understand, it should. You may have to put a jumper in the plug in your engine wire harness that would run down to the neutral safety switch if you had an automatic. Somewhere near the back of your motor look for an unused plug. It may have three terminals, but only two wires. Your '95 is different than my '89 so the neutral safety plug may be entirely different.

Here's a link to several Factory Service Manuals, thanks to Got it at last. Click on the link and then click on the FSM that's for your year YJ. Go to the 4.0 engine section and look for a diagnostic flowchart.

Other members with FI motors will hopefully chime in with suggestions. The more information you provide as far as your Wrangler and what you've done to cure your issue, the better the suggestions you should receive.

When the thieves stole the computer, did they siphon your gasoline too or cause other mischief that you haven't discovered yet? Perhaps they also stole your fuel pump relay. At least take a casual look under the dash and under the hood.
If they were aware enough and needy enough to steal a YJ computer, (not all that easy to do) they might have stolen something else they thought they could use or sell. Have you looked at your exhaust system?

I agree with dante2, I think the next thing to check is the fuel rail pressure. You may be able to rent or borrow a tester at a local auto parts store.
Let us know if what the pressure is. The link in post #5 will lead you to the published spec.
