what do they include in the tune up? a basic tune up is probably just plugs and an air filter

You can do it yourself for probably 25% of what they'd charge. Six new plugs will only cost $25-30 plus one hour of your time. For your newer TJ, three good plug choices would be these... the platinum tipped Autolite APP-985 and Champion 3034 would both perform well for 100k miles, the iridium-tipped Autolite XP-985 is going to perform well for closer to 200k miles. Make sure not to use any single-tipped platinum plugs like the Autolite AP-985 or Champion 3034.
